I think wrt 9-3 you are talking about 2 totally different cars. OG9-3 went from 1999-2002 and was essentially an improved NG900. The current 9-3 (2003-present) is built on a totally different platform including the engine. OG9-3 is all hatchbacks, the new 9-3 is sedans and as of 2006 wagons as well.
So to answer your question, there were 2 MCE's on the 9-5. Both made some improvements mechanically + both made cosmetic changes. Even so, the 9-5 from 1999-present is essentially all the same engine (aside from some v6's) with differences in turbo. 2004 got a PCV system improvement, though there are kits for earlier years. All 9-5's have a DI cassette, and it can fail, but it's not really a big deal - get a spare one if need be... If you're looking at buying a newer 9-3 or 9-5, my advice would be search the boards - there are tons of threads about what to look for in each model. Any make/model of car will have weak points - knowledge is power. With all of them, you want a previous owner who took care of the car (+ records to prove it).
Overall though, there are differing opinions re which saabs are best to own. Certainly my indy does not like the new 9-3, and if you were doing diy work or live in a remote area, 9-5 would probably be easier. Stay clear of the first couple model years, do your homework, and they are all pretty decent for the most part. Saab engines last a long time. The maintenance issues are more likely to be other things (again, search the board for common issues). You should also consider what you like to drive. 9-3 is more nimble in the city. 9-5 is a fantastic touring car.
If you want a 9-5 that is "more GM", you may be interested in the new 9-5 coming out 2010 (if it makes it out the door!)...
