I've done two, and probably will be doing a third, soon, all automatics. On the two I did (a 2002 Arc and a 1999 LPT), I never needed to move the transmission module. The filter is plenty flexible enough to go around it coming and going.
Also, that link mentions NOTHING about blowing out the drains. You should, of course, vacuum out the whole area (my 1999 had all kinds of remnants of nuts from some critter's stash in there) before installing the new filter. But one also needs to flush the drains with compressed air.
To do this - before you install the new filter - one peels the carpet back on BOTH sides of the console. At the back (relative to the car) of the filter/evaporator housing, you will find a drain that goes towards the rear of the car on each side. Separate the drain tube, and use compressed air to blow the drains BOTH ways (through the drain tube and out, and back into the housing). You'll likely find a puddle or spray or piles of debris under the car where they cleared out. And you may find debris blown back into the filter housing. Wipe/vacuum as needed.
"Canned" air won't work for this, I don't think. You really need a high volume source of shop air to effectively clear these drains.
