When I switched transmissions from a 99 to a 02 the problems I ran into are the middle housing piece is different, and the bearings and races are different sizes so you can't simply swap the housings. Then the slave cylinder didn't match up exactly and it started leaking. It's not really a big deal if you know what is compatible. You just need a new slave cylinder, and the top bearing and race for the input and output shaft.
