Braking disengages cruise control

That's the only explanation that I can volunteer. That using the cruise control and braking isn't changing the response of the brakes, only your perception.
When cruise controlling, and you begin to depress the brake pedal, the cruise control cuts out, engine braking and decelaration begins, then you continue to depress the pedal and then the true braking begins.
That's my best guess. If we had brakes-by-wire, then the ECM could engage the brakes differently under different conditions.
