Your theory is right.
What make it worse closing the door with window down is that the rear lower window guide wanders out/down of its track and lay at the bottom of the door most of the time.
That sends a shiver through the mechanism when you slam the door with window down.
I use a tube of RTV silicone and put a bead at the bottom of the track and then place the rubber guide back in, roll down the window and let it dry over night.
