So a 4 cylinder will not have it, regardless of whether it was SE or not. In 99 SE was a trim level, available with either engine, while in 2000 and later the trim levels were linked with engines, so SE became equivalent to V6, and therefore came only with auto transmission. That's why some are confused when you talk about a 99 SE with a stick.
I have had very few problems with mine. It only has about 30k miles, I'm in the military and have been travelling a lot. It gets well over 30 mpg on the highway, but still has passing speed and lots of room. There were a handful of recalls on the 99, the one that I remember is the ECU mount. My ACC control panel had to be replaced because it was resetting too much, and that's the only warranty issue I have had with the car. Stick vs auto is a personal preference issue. Drive both and see which you like.
