I'm honestly not sure how they determine the remaining clutch life @ 62K, but would be interested in knowing. Having 112K on my present 9-5, and over 200K on the original clutches of last couple of cars I've had, I'd doubt that it was so close at 60K. I do a lot of city driving, too. However, I *have* seen clutches burned out w/almost no miles if driven improperly.
That said, I'd probably throw in a clutch regardless, if I had to pull the tranny out for repairs at your age and mileage. They should have put in the full transmission upgrade kit when they started the process; the whole kit lists for about $225 retail, IIRC, and if you are going to the effort of getting a few parts changed, the rest is incremental.
I hope they are giving you a large break on the clutch, too. The additional labor to install the clutch should be about nill if they already have to pull out the tranmission for the other work.
I'd also ask that they are put in the new transmission fluid, too, if they haven't already. I'm glad they are handling it in a satisfactory manner, and you are under warranty & w/a loaner while they work it out.
Let us know what they end up doing and if it resolved the problem; there are several of us w/similar problems that are beyond warranty. Frankly, if I spent the money to do the initial repair (your's got billed to Saab), and it still didn't shift correctly, I'd have my head spinning!
Once they decide on a final diagnosis or official explanation, please share!
