Yes, uneven torque can cause problems, but perhaps it would have to be uneven and overtorqued.

With them torqued right, I would try to do some high speed stops with high braking effort. With two objectives. One to burn off organics transfered to the rotor and secondly to heat the rotor and see if you can get it to stress releave a bit. If it has stresses in it now and you true it up on a lathe, then stress relief afterwards might take it out of true.

I picked up a shudder with my EBCs with a high speed hard but very short duration braking event. I was able to burn it off and the vibrations are gone.

When a rotor is left in a state where it has uneven braking from warp or organic deposits, if its ignored, the 'high' spots get heated more than the rest and the pattern can progress to a self sustaining self renforcing problem with a true warpage as a result. Often a mild problem can feel like the vibration goes away with firmer brake application. In that state, one can still do some repeated agressive braking runs and apply sufficient pressure to get even heating of the rotor. Yes, it is too black art'ish, brakes are not perfect.

I am quite concerned about your report that the wheels shake when not on the brakes. That sounds very unusual. Rotating front to back might provide sonme further insight.

Was the brake bleed done by the dealer. Have you talked to them about how they mount wheels?
