One significant reason would be that a quality aftermarket shock (Bilstein or Koni) comes with a lifetime warranty. These manufacturers also include some interesting technology that is usually better than OEM (I'm not sure what Saab OEM is...guessing Sachs or Boge).
As Stephen says the hard part is getting everything to match. If you are using stock springs and aftermarket shocks then the shocks will need to have the same damping characteristics as the stock ones. If you are using aftermarket shocks and springs then you are pretty much on your own to figure out how they should match (I don't know if performance Saab shops have created pre-matched combinations like some of the BMW shops (i.e., Turner, Dinan, etc)). This requires extensive testing and not just throwing things into a package for marketing/discount purposes. Koni allows you to adjust damping characteristics (different ones depending on how much money you spend on the shock) but you have to have the time/experience to play with the settings.
I guess in sum, the OEM will give you a solution that is guaranteed to work as advertised and aftermarket gives you the possibility of a better solution but also the chance of worse solution if you end up with a mismatch.
