1) the periodic cutting out sounds like a bad connection... most likely due to the fact that they didn't solder the connections.... or you could have a bare wire exposed that is periodically coming in contact with a metallic surface..
2) the whine during acceleration is typically due to the alternator noise. Usually one would add a filter to eliminate/reduce.. however since it sounds like you didn't have this problem prior to the new install, it could simply be a case of a bad ground, etc..due to their install....
3) I believe the caps Dean mentioned in the past were to improve the sound of the supplied crossovers that come with the kappas... They are more of an audiophile type enhancement and wouldn't address the 2 problems your're currently experiencing...
I would go back to Circuit City and describe the 2 problems and make it known that neither of these existed prior to the install... It should be a big deal for them to address ..
