Warranty work is warranty work, CPO or factory, but a couple of the items you mention are reconditioning or quality issues that cost the dealer such as missing parts like cargo covers in wagons.
My old Saab managers at MKB were both great used car guys and their instructions to the used car techs was to re-con the cars like they were for your own mother. They seldom missed anything and were really strong on the cosmetics, with the interior leather used car vendors, bumper and trim guys. Non warranty issues like wheel balance and alignment were taken care of by them no problem. They were somewhat embarressed if you could fault their cars.
That's my style to, do it right the first time, take care of all the details, if you do miss something own up to it and fix or replace it. Exceed the customers expectations.
Other dealers are just sloppy and lazy and have lower personal standards fueled by greed.
