If you're off less than a chain link/ sprocket tooth, you're fine. You can't do any better. The timing on the balance shafts is important, but not that critical. If nothing else, you're looking at a totally unload alignment. The alignment will change when the engine is running.
No, you never can get them all perfectly lined up. A buddy and I did a timing chain replacement on an engine at the Saab Technical center under the watchful eye of John Moss. There is a bit of trial and error to get the shafts correct. The trick, too late now, is to count the number of chain links between each of the sprockets before you take it apart. However, the alternative (read - how everybody does it) is to do a trial fit. If it looks off, count the number of chain links and reset it.
It sounds like you're fine. If you have the alignment, when you put the chain on and tension it, it's obviously off a tooth (or more).
