Alternator click is irrelevant to AIC. You might be able to check where the click is coming from on the alt by using a long screwdriver...touch the metal end of the screwdriver to the alt bearing case and put the handle end to your ear..remarkable what you can hear. Clicks are bad news from alternators; one should expect whirrs or even grinding but not a click. OTOH, a click could just be a bad/loose mounting bushing vibrating.
WRT the AIC keeping the idle smooth, well, yes, I think my 87 900T does idle rather smoothly for a four (not as smoothly as a balance shaft Honda 4 so I CAN tell the diff!), even more so after the rebuild at 200K which was primarily rings/bearings and the timing chain. The old timing chain was unbelievably loose (also older style tensioner, probably) but still functioned, it was just noisy and prob contributed to slightly erratic idle.
So if cleaning your aic doesn't give you a reasonably smooth idle, keep looking for vacuum leaks, even to the extent of larger induction system hoses. After 5-10 years a lot of rubber thingies deteriorate.
