Check that the weather strip at each door opening is properly in place. If not, water can seep through the door and wick into the headliner at the locations you mention. I experienced this when I had the headliner out to replace the fabric - had trouble getting one door's strip properly seated, causing your problem. Fortunately, it didn't stain.
Also, when/if you take the shell out to replace the fabric, check that the sunroof drain hoses are in place/tight.
