The engine oil level goes up after sitting because oil in the top end of the engine drains down into the crankcase. Sounds like the transmission is going down because of leaks. There is no physical connection between the engine and transmission oil compartments. (IF there was, the engine oil would go down and transmission would go up since the transmission is below the engine.)
