I noticed some spalling/wear near the root of one of the pinion gear teeth..when you put it back together check the gear tooth/wear pattern with some talcum powder or prussian blue or whatever...if the pattern is over the spalling I think you might be able to move it out a couple mm and get around it or else you'll have to replace the pinion if not the gearset. OTOH, it may last for 500K miles. Were the gears whining when you took the transmission down?
The differential bearings looked worn (on either side of the ring gear carrier) but it's hard to tell on the pictures (which were pretty good by the way...perhaps an indirect flash or natural light would work better). Surprisingly good looking synchros...the gears looked worse where the synchros hit...if you keep the gears use a lapping stone to clean them up.
Nice clean workspace...cleanliness is next to godliness on transmissions!
