A cap and rotor have to be made for each other -- a nicely matched set. If they're not compatible, you can have bad contact, excessive /uneven wear, arcing inside the cap, or other problems, and they all add up to a car that runs poorly and continues to get worse. So make it a priority to find some good ignition compononents and replace your mismatched ones as soon as you can. I don't know if the BMW rotor you're using is identical to the Saab part -- it might be, but if it isn't, it should be changed out.
Second -- you didn't mention, but did you recheck your timing after you replaced the cap? The distributor SHOULDN'T have moved when you replaced the cap and rotor, but perhaps your timing is a couple of degrees off now. If you haven't checked your timing since you did the job, I think it's worth a second look.
I don't know if the play in the shaft could be causing your problem. If it is, you might need a new distributor. I'd eliminate all other potential sources of the problem before taking that leap.
You also mentioned you changed the plugs. Were they pre-gapped, and did you check them before installing them? Excessive plug gap can cause the slight miss you describe.
