The base-boost issue is probably tied to the vacuum switch just aft of the CC pump (with a red cap). It opens a circuit when vacuum from the CC is applied and limits the boost available by controlling the turbo solenoid (by the coil). Check for leaks in the CC vacuum hoses. If the red cap on the vacuum switch is cracked, it will leak and may prevent proper operation. Seal the allen screw inside with teflon tape. If that doesn't work, replace the switch.

A faulty AMM probably won't have much influence on the time required to spool up the turbo. I'd spend some time carefully inspecting the turbo ducting insure that you don't have any leaks and check the turbo bypass valve to insure that it's diaphragm is intact (it should hold vacuum when you suck on the hose).

Just because you're doing 65 doesn't mean that the turbo is spooled up very far unless you're climbing a hill, so some lag is normal. The lower limit of where the turbo kicks in is generally around 2500 rpm. If you want it to go, you've got to drop it to 4th.
