The drain for the air box area must be plugged. I'm assuming that when you flushed the box, the water did not exit through the drains in the wheel well and the level of the water in the box continued to rise. What you need to do now is get a coat hanger or a compressed air hose and squirt air, or stick the hanger up through the larger hole in the pass side front well. Over time, leaves and other crap find it's way into there and eventually pulg the drain hole up. On the end of the drain there is a rubber cap that has a slit in it to prevent mud and stuff off the road from entering the end of the drain.
When I got my car, there was tons of shit in there and it took me almost 45min to finally get it all out. Also, I am currently thinking of a way to design a screen mesh to attach to the box to prevent soilds from entering and plugging up the holes again.
