A lot of things drive the Check Engine light, but low washer fluid isn't one of them. Something else is up.
Two things come immediately to mind - where is that washer fluid going? Is it washing down some electronics that aren't too happy about a bath? Depending on the electronics/sensor, that could cause it.
You just had some work done - new water and fuel pumps. Perhaps the mechanic knocked something loose while doing the installation. That's where I'd start looking - if the light came on right after the work was done, bring it back to the shop and have them check their work.
As to the hole in the washer bottle - is the hole supposed to be there? Namely, is this where the washer pump belongs, and it fell out? Or is this some new, non-designed in hole, like the washer bottle cracked? If the pump just came loose, reseating it is now biggie. If the washer bottle has been damanged (perhaps by the folks that did the alleged repair work prevously), that's harder. Some folks have had luck with expoxy on the bottle. They tend to be of a polyethelene that most glue won't stick to. But it's worth a shot.
