Did you ever replace the return line fitting?

I'm just wondering b/c there is only one style replacement fitting now. It's a universal w/ a check valve built in (ball and spring) specifically for the supply line. To replace the older fittings on the rotor type pump(90-93) w/ the universal fitting, the ball and spring must be removed from the fitting for the return line. The ball and spring does not need to be removed for the supply line. Even if there is a chance the 90 might have a built check valve, adding the new style replacement w/ the ball and spring to the supply line won't effect the pumps performance. Only if the the fitting was added to the return line would there be a horrible effect.
As long as you didn't replace the return line fitting w/ the new valve (w/ the ball and spring), there is something else that caused the pump to go bad. Since you removed the ball and spring from the valve on the supply line, it might take a second longer to regain fuel pressure but nothing critical b/c the line supposedly doesn't hold pressure after an hour or so anyways. Also, the FPR helps to keep fuel in the line too and unless your parked forward on San Francisco street the fuel should stay in the line anyway.
