Probably the alternator. CHecl the big wire from the alternator and both battery connections before changing it. There needs to be a good ground between the engine and the body check that. If you can't find the ground strap connect a jumper cable between the battery ground and the alternator bracket if that cures the problem you have a bad ground. Does the alternator come on when the car is turned on but not started? If that bulb is burned out the alternator will not work!

Easy alternator check. recharge battery start car and let it warm up. note the idle speed. Then turn on the headlights heater fan, heated seats and note speed, it should go down. rev engine, head lights should get brighter.

You have not hurt the battery. Also, you may want to take a second look at that other battery it may be ok as well.
