My 1991 900 base 2.1L does the same thing. It sounds like a diesel engine when starting from cold.
I took it to a mechanic I really trust (Tivor at Swedish Car Service in Bound Brook, NJ), and he said that this is not a problem, that the 2.1L engines have a oversize piston and it slaps for a while until the engine warms up. Compression is perfect, it runs strongly. He said that he had a customer who insisted on changing out the engine, but the new engine did the same thing. He said that "all the 2.1L engines are loud until they warm up". He told me not to worry, that everything is fine.
I believe him, especially since his approach has always been honest (and, if you think about it, is in my interest, not his own). I find the noise is from the head, not the timing chain area, and the engine, when cold, really sounds like a Mercedes diesel engine, but gets quiet and smooth after a minute or two. If it were something really wrong, I'd expect to hear the noise all the time.
