Your waterpump or alternator bearings could be making a 'knocking' noise, too. But that would NOT depend on what you're doing to your clutch when you turn it off. Clutch throw-out bearing could rattle when the clutch is engaged, & quiet down when T/O bearing is carrying an axial load.
See if you can locate the noise. A short length of hose to your ear can help pinpoint the location, that would help out a lot.
