My first question is how water finds its way to that airbox seal to begin with? It's within the engine compartment. Even with heavy rain the water washing down the windshield falls first into that channel of sorts which directs water to the far corners of the hood and out through a hole that opens into the fender area. A serious rubber moulding along the top of that windshield channel (which presses tight against the hood when closed) further keeps water from entering the engine compartment. So how would water find it's way to that airbox gasket?
I too have the pass wet floor symptom when it rains, but I suspect it's the moulding around the door. There's two sets of rubber moulding strips - along the door and along the car chassis. Over time they begin to flatten out and crack, reducing their effectiveness and eventually failing. One or both of those mouldings on your door could be shot. The car chassis rubber piece is easy to replace, which I've recently done. I'll find out whenever it rains again here in CA if the other moulding needs replaced. The door piece looks to be a bit more complicated to replace.
From what I understand about the plastic box when I had my evaporator out is that it can only be removed from within the cabin while the dash is removed. Perhaps there is a way to remove it without evacuating the AC system and pulling the AC evaporator. A matter of sliding the box out with the evaporator intact and remaining in place. If it's not possible to remove the box without the potential costly evacuation and disassembly of the AC, perhaps you could pull the box out from the firewall enough to clean the affected area and reseal the rubber gasket with silicone.
