Beginning in '89 for 16v n/a engines, the timing is actually controlled by the Hall-effect sensor at the crank pulley. Rotating the distributor has no affect until you move it far enough so the rotor is pointing towards empty space when the spark goes off. I haven't done it, but I suppose with the crank pulley off, there would be very little room for movement in the mounting holes for the sensor.
There is a factory mark on the flange which gets clamped against the head. Its a groove on the edge of that flange, which is supposed to line up with the split between the head & the valve cover, on the intake side.
