It doesn't sound like the "pre-pump" to me. I just replaced mine, and the definitive symptoms for a pre-pump are that the car drives normally until you get down to approx. 1/3 of the fuel tank. Then the car will "hiccup" for a while until it eventually runs out of gas.
Sounds more like a clogged filter, or a failing pressure regulator, or possibly a main pump. Of course, those guesses only apply if the problem is with the fuel system.
The easiest thing to do/check is the spark plug gaps. Also check the condition of the ignition wires and their connections to the coil/distributor cap/plugs.
Of course, it could be that your APC system's knock sensor is "hearing" something. You can try filling up with super-premium gas, or adding octane booster.
If the problem is caused by the knock sensor being triggered by something other than engine knock, then you may be in the realm of the obscure, expensive stuff like chain slap (requires a new chain tensioner, which is a pain-in-the-@$$ with the engine in the car)
