Like Rob said, you need to bleed the calipers.
Another approach is to make a cheapie pressure bleeder out of an old mountain bike inner tube (rubber) and an old brake master cylinder cap. Cut it, tie off one end a few times, thread it through the hole in the cap, and wrap it over the edge to the top so it covers the threads and doesn't slip. It threads onto the master cylinder hard, but it seals well. Then you can pressurize the master cylinder with a few PSI of air and push fluid through the system. You will have to refill the MC a few times during the process.
There are also a bunch of good pressure bleeders on the market.
Matt is right about not wanting to push the pedal down too many times. The normal swept area in the MC is pretty short and the part of the cylinder that's never swept by the seal can get rusted and rough.
For the next time you do the boots, you may want to consider hanging the calipers from the spring using bent-up coat hangers. That's especially helpful in the Northeast where the bleeder nipples rust solid and break off.
