If the noise appears when the engine is revved in neutral, i would suspect belts...have you checked them for tightness? The squeal may also be the harmonic balancer/crank pulley. If the crank seal or the oil pump seals leak, the oil gets on the rubber donut that separates the hub of the pulley from the outside.. The way to check this is to scribe a chalk mark across the edges of all four pulleys. If the marks on the pulley closest to the firewall move relative to the other marks, the balancer is shot. The fourth pulley(A/C) is connected directly to the center hub, while the others are mounted on the donut.

The throwout bearing can make assorted rumbles when it goes, but these noises will ususally change depending on whether or not the clutch is engaged. A droning hum in 3-5th gears that stops when you put the clutch in, is typically a bad trans pinion bearing...rebuild time.

Front end clunks are often the balljoints or lower shock bushings, but you can get clunks from tie-rod ends, sway bar bushings, control arm mounts, exhaust mounts. To check the balljoints, you need to jack up the front end with spacers(spark plugs) inserted between the upper control arms and the body to remove the tension from the spring on the balljoints. If you can squeeze the balljoints with a big channel lock and detect slop, they are bad. Tie rod slop is obvious, when you pry on them. The rest of the stuff requires visual inspection.
