Leaks that limit full cooling system pressure can cause higher operating temps. If leak is minor temp rise is minor, so if your temp gauge still is normal, you haven't crossed the line. Why not just replace the intake manifold gasket?
Did you replace the chain damper pad in the valve cover? Whenever i get the startup chain noise and intermittent rattles, a new pad has cured it. If you replace the manifold gasket, that would be a good time to check the chain tensioner extension? If beyond 11mm the chain is stretched/worn.
Mine was only 2.5mm extended at 200k+ miles when I needed a new headgasket. I learned from Andy at sobstory that when the chain is beaten up, the bottom crank sprocket is often worn. So it's good to check and replace the sprocket with a new chain so the old sprocket doesn't tear up the new chain. This requires pulling the timing cover, but still "can" be done with the engine in the car. I'm not sure that I would try to tackle this myself!
