I had a leaking Power Steering Pump and it did this. Only on cold mornings too. However mine lasted for about 2 minutes or so till it warmed up. You said the rack was going ... do you have to add fluid every now and then? If so then I would guess it is this.
And I didn't see anywhere that you said it was a manual tranny ... but I guess it must be if you are going to be looking at the throwout bearing.
I had this problem too, and the sound went away as soon as I let the clutch go and left it in neutral. I also was getting slippage when shifting. I think if this were the problem you would probably be seeing other signs by now.
