Running the pump dry is not a concern....The pump, cooler and hoses are a closed loop, so the volume stays constant. The amount of oil in the sump will stay the same.
Your point about the natural oil circulation is interesting....the pickup and return points could be selected to either enhance the natural flow (if it is good), or reverse the nat flow to correct any hot spots in the trans. It would even be possible to construct some internal lines, to spray cooled oil onto hot spots.
Kevins suggestion to monitor temps is a great place to start...wire up a dozen thermocouple probes to monitor various points and go from there...8)...I know, it might be overkill, but I bet SAAB did this in their initial design testing. Probably standard procedure these days.
I'll keep your project in mind during my upcoming tranny teardown...
