Have you put the battery on a charger yet? My guess is that the alternator isn't putting out much current and the voltage that the ignition and ECU are seeing isn't enough for proper operation. When the power to the ECU gets down around 10 volts, it can't get good readings from the AMM and can't calculate how long it should open the injectors.
It sounds like it's running waaaaay too rich because it's just dumping fuel into the cylinders like there's no tomorrow. That's one reason for the glowing cat. The EZK is probably retarding the ignition for the same low voltage reason.
Do you have a multitester so you can tell us what the battery voltage is?
It's also possible that the battery is cooked enough that it's dragging down the voltage the ECU and EZK box are getting while you have it on the jumper cables.
