Sometimes, when the alternator isn't keeping up with the power demands of the car, the voltage will drop down near the minimum voltage required by the ECU. That's when you start to get funky operation and apparently random CE lights.
Often, its that the brushes on the voltage regulator are worn down to near the service limit or that the ground wire from the alternator case has a few frayed strands.
On the other hand, your suspicion of the Hall Effect sensor and ignition amplifier are also well-founded.
If your mechanic didn't change the fuel pump relay when he changed out the ECU, you may want to replace it yourself. I opened up the fuel pump relay on my '89 after I replaced it and found that the contacts were severly pitted - this adds resistance to the fuel pump circuit and may decrease the pressure down to the point that it can run lean under some conditions.
