I've completely removed (for repair) and realigned the shift rod/column a few times. For me, the easiest alignment method was with the trans in reverse. Once I figured out that when you push the stick shift to the right, the transmission rod rotates counterclockwise, and when you push the stick forward the rod pulls out from the transmission, the rest of the chore was easy. Reverse - rotate the trans rod fully counterclockwise, and forward. Doing it this way makes it easy to access and retighten the 10mm coupling nut. To be sure the tran is in reverse, loosening the 10mm nut while the tran is in reverse before the removal chore begins is the best way. When reinstalling - with the coupling loose enough to slide onto the trans rod without disturbing it, align the stick in the known reverse position. Sometimes adjusting the stick shift a bit to the left or right is necessary if 1st or 3rd is difficult to engage. If 1st is difficult, the connecting rod has to be adjusted (with respect to the trans rod) a few clicks in the counterclockwise direction. Also adjusting the stick shift forward or back for preferable hand/arm alignment is possible. I personally like my 1st and 3rd gear positioning to be maybe 15 degrees off vertical in the forward direction.
