I test ran an ECU from an '88 900S in my '89 SPG. It ran perfectly, with the exception that the upshift light didn't do its thing and that the fuel mapping was a little lean in the upper RPM/load range.
I'd suspect that you might have a bad Fuel Pressure Regulator, a pinched fuel return line, or that the NTC sensor was bad (indicating to the ECU that the engine was colder than it really is and needed fuel enrichment.)
And, you're right, the numbers on the ECUs are different, but '88 through '90 900S will work.
If you have access to a known good ends-in-013 AMM, put that in and see if it makes a difference in the way it runs. Bad AMM can cause symptoms like you describe.
PS. You'll want to replace your fuel pump relay and System relay with new ones to make your replacement ECU last longer.
