Well, on mine it was the T-O bearing... It made noise for quite a while. The clutch developed a little chatter, so that was my excuse to change it all.
I don't know how serious a primary chain noise would be. I guess you could take off the cover & look around?
Our 900 ('89 base 16v) whined a little in all gears, since it was new. It followed the engine rpm so I knew it wasn't the pinion. I eventually convinced myself it was the alternator, then I ignored it.
