Weird behavior after eng swap, CEL on, foul smell

I swapped a 93 n/a engine & trans into my 92. I also swapped the computer. Started fine ran good, warmed up for about 10 minutes, then it seemed to "load up" rpm's would not go over 1000, no power, trying to stall, and a foul smell of preignition (dieseling). Then it clears up & runs fine. The Check Engine Light remains on. It almost seems like the timing goes out of whack, then fixes itself.
Any ideas where to start?
Of course, I have checked all the wiring over & over, and it seems fine. This engine ran fine before the swap, fuel pump is new
