Base boost will give you faster spool up and much better response. As long as you don't go crazy, max boost will be controlled by the APC. However, if you really shorten the control rod, you can defeat the whole APC system so be careful.
I do not know if the compression ratio on an LPT engine is the same as a high pressure engine. That's the key item as you increase boost. If the LPT engine has higher compression than the HPT, I would gradually increase the base boost and not go up to 5-6psi immediately. Typically on older cars, the base boost has dropped to about 3psi due to wastegate spring fatigue. I'd take it up to about 4.0 psi and see how that goes. If still good, try 5.0-5.5 psi. Instead of turning in the control rod, you can add an external booster spring to increase base boost, which has the advantage of preserving the full range of wastegate opening for smoother operation.
