What do you have for spark plug wires? (You know the drill - Bougicords or Magnacores. Everything else gets the thumbs-down for EMF emissions.) That'll cause worlds of base-boost grief.
When you checked the pressure transducer, did you check the resistance at various pressures? The unit has a slider that goes across a coil, like a potentiometer. It can get dead spots and give you problems.
Check the cable between the knock sensor and the APC controller connector for continuity. I forget what pins are the ones on the connector, but Bentley can help you with that. Sometimes the wires at the knock sensor connector break but give you continuity sometimes.
Clean the ground point opposite the APC box.
Try another knock sensor from a car with good boost response.
Try another known good APC box just to be sure.
