One of the pressure switches on the drivers side inner fender is to drop the APC to base boost when the cruise control is on. I forget which one it is, but it should normally have continuity through the switch.
But, if it were bad, the APC solenoid wouldn't click when you start the car up.
If all of the other components are good, the only other thing that I can think of is to clean the connector to the APC box with tuner cleaner.
When my '89 was experiencing the same symptoms you describe, I replaced the APC box and it's been fine ever since.
Why did you replace the APC box? Has the new one been tweaked?
