Drain holes not likely culprit....

The rust is gathered around them because they are the low points of the floor. You probably have the myriad of leaks that every C900 owner experiences at one point.
Windshield
Door seals
Plugged body drains
Plugged A/C evaporator drain
Numerous grommets in the firewall
All of these can be the source of leaks and you'll never know unless it is bad enough to soak through the carpet. That foam under the carpet can hold an amazing amount of water and will never dry unless it is removed from the car.
Before you reassemble everything I would thoroughly inspect for these leak sources.
Chasing leaks is painstaking work (as is chasing rust...but rust will break your heart)
I usually pull the carpet and padding and re-install the seats so I can drive the car while searching for leaks. I'm doing this right now with my '94 convertible.
