The most fool proof method would be to weld them shut and grind the welds flush > when I have holes to fill, either I'll use a tiny piece of metal as a backer, then weld the hole closed. If there is ample access from behind, I'll use a piece of brass to cover the hole, then weld them shut(weld metal will not stick to the brass). Grind welds flush, then use body fillers/primers to finish it off.
If you decide to just try using fillers to cover them, they may crack out in a year or two, leaving you with square holes in your fresh paint job.
An example below of 23 holes I found when I stripped the quarters on my 78T project. All of the holes were welded shut.
