The metal side shelves are pretty strong, but are easy to bend back straight if you need to. Just remove a speaker and pull up. The parcel shelf also bows over time and that could cause the fit to relax. Flip the cargo shelf over to see if it works better that way. After a few months, it may be bowed back to straight.
You could also bolt a piece of angle aluminum along the width of the cargo shelf to keep it from bowing/flexing if more support is needed. You can get pieces at the hardware store. Wouldn't matter if its on the top of bottom of the shelf.
