Well if you got a new engine but all the ancillary stuff is the same and it had full boost before, I'd look at the replaced items not the APC brain. What about the knock detector? Is its cable laying on the flywheel housing? Is is bolted down securely or loose and vibrating? Are the hoses from the APC solenoid connected correctly? Is the wastegate on the new turbo functioning properly? In this situation I sometimes start by checking the turbo condition by clamping or disconnecting the hose to the wastegate and seeing if the car develops full boost. Be warned-without wastegate control you can overboost so watch your gauge and get off the throttle once you know the verdict. Turbo good- then it's (most probably) an APC problem. Check the hose to the pressure transducer. It is very easy to damage an APC solenoid when changing an engine.
