This really seems like a nasty problem. I had something like this but was fixed with new battery cables. (but only after weeks of hair pulling trauma because the battery cables had internal corrosion resulting in intermittant continuity)
I believe that you will find the problem is very basic and very close to alternator and battery. This means that the cables, their mounting points, the grounds at the transmission end of the negative cable and the grounds at the frame member below the right side of the radiator all need to be checked again. The suggestion of another ground wire for the alternator is a good one. I can't say for sure but I would go back to basics on this one and check cold and hot resistance, continuity, and physical connections. Good luck and please let us know what happens.
