The piston turns clockwise. I've never used the 'tool', but always bent needle nose (because that's what I have). It's not easy, but usually if the pads were completely worn, the piston is 'bottomed out' on the internal screw, so hard to get started, but then should turn easier until it's completely inserted.
You can't push them in without breaking them - they must turn.
For the rotors, once you have the calipers off, the rotors just have two small screws holding them on. I just drill them out, since they really don't do anything except hold the rotor until the tire is on...
