Sorry, but that doesn't seem right. I have lots of little mods which may have disquised any real change of spool up character, but nothing like you say. Any other symptoms like a CE light or funny idle?

Before the EGR removal how was spool up and idle? I'm wondering if some latent issue hasn't moved to the forefront. Outside of a massive vac leak (like Eiron suggests) are all other apc items in spec? What's the wastegate setting? Physically, you've changed the airflow and intake pressure which is why I think wastegate. Electronically, the ecu shouldn't out think the apc, and should behave as if it's in a non-egr car.

How long has it been since you made the switch? Has it gotten any better after a few starts? My spg is so fussy that every little thing affects it from outside temp, re-start temp - even the change in seasons.

I'll keep thinking.
