There's at-least three drains on each side along the underside of the car that can get clogged. I just periodlically ream-them-out with the golf-tee. If water's been collecting in the vinyl liner of the top compartment, that's usualy where the water on the right rear footwell in may car come from. It gets in through the rear window flaps. (Mine's like a rolling fish-tank till it starts draining out at the corners.) The left side of the liner seems to drain out through the wheelwell, but the right side usually drains onto the floor. I just let it air dry, or if it's real-deep I spend 50-cents and wet-vac it at the car wash.
Since it usually only leaks in when parked, I now have the thin 6x9 plastic disposable drop-cloth from the hardware store that I cover the top with when parked...tuck into the front door windows and drap over the rear window. I use two office binder-clips to attached to the seam of the rear-quarter at the window-flap. (Buy the 12X9, cut in half, and keep the other piece folded in trunk as spare.)
