tranny rebuilder explanation for continued howl

Those who read my earlier post will know of this situation to some extent... brief recap... had 91 5-speed tranny rebuilt by a saab mechanic who had gone independent. Had what was believed to be pinion bearing noise (4th worse in 5th). He broke it down... showed me what was broke and how he would fix it... including how he measures and sets the preload to saab specs. I got the car back friday and driving it home had the same... slightly different noise in 4th and 5th over 45 mph... definitely in the tranny. Finally talked to one of the guys this morning about it. They said that was fairly common and that what I was hearing was a break-in process as the pinion and diff mesh together. He said that though they set it to saab specs (i know he has the tools to measure and he showed me how he does it... so he's not just throwing it together) the two parts are interacting slightly different and in time (~2000 miles) should mesh together and the sound go away. Does this sound right? I know a poster said that he experienced similar due to improper pre-load. Can I be comfortable that I have a good tranny that just needs to be broken in... or do I have a broken tranny that is about to do me in? Thoughts experiences are appreciated. I dont mean to keep on about this... just hoping I can get some level of confidence in the car as-is for my $3100. Thanks!
